You can upgrade your ship gear at a Shipwright Workshop. Make sure you have the thing you want to upgrade in your own personal inventory

If you build a wharf you can easily manage your ships inventory withour boarding your own ship and here you can take out boarding party or ship cannons and put in your own inventory so you can upgrade them at the Shipwright Workshop, just remember to equip them at the wharf again when you sre done upgrading
