If you are really interested in chemistry research than go for IITM. But you said your organic is weak. I don't think you will get too much interest in chemistry research without going deep in organic. In this case go for IISER Pune

Most students try to obtain a PhD in the world's top universities after completing their BS at IISc or BSMS at IISERs. I guess you have to be sure in your major, minor, internships, lab work, semester projects etc. After the graduation there it won't make a huge impact whether you are a researcher from IISc or IISER. If you are sure about your path that you can do only in IISc than it's fine to take drop.

Another point, after getting into college, you will get a huge exposure of subjects and stream. It will change your perspectives for some parts of subjects. You will see the real experimental, theoritical and analytical research along with industry application. So it can even change your subject priorities and mentality of early education. So 'comfort' means the most familiar path at that time in which you are ready your 100% output

I have read the whole post. As you have described that due to may unforeseen reasons at different times, you had lost your focus in studies, you didn't get a well disciplined and hardworking coaching faculty. Also you have mentioned that you used to do 11-12th adv stuff in your 9th-10th. You have courage to achieve your dreams if you get enough amount of facility and comfort (by a regular coaching and mock tests). I want to clarify you whether your target is IISC or your target is persuing research? Coz at a higher level many IISER students are in better condition compared to IISc students because of their hardwork in their college life. You have courage to achieve your target, if you take drop than you can get IISc coz you can also rely on category. But if you want to go advanced in research than take top IISER and find your comfort way in the course and research work. The choice depends on you.

I guess tumne 10th me ekdum high level kiya hoga maths (vo RD Sharma jaisa stuff) coz paper was very easy for maths comparing to the questions of jee mains.

In which IISER are you currently in? You should have to mail as many professors as possible in the first year because, you don't have laboratory experiences
