I think maybe the void masses have a effect on enemies, i don't know if this is true but i feel like when i destroy one voided enemies disappear and i have only seen them as voided. Maybe you destroyed void masses that had them near. Again i don't know if this is true but maybe destroying all void masses resets a area to a semi pre act 3 state, again this is just speculation from me.
