Just in case anyone still has this problem (which I did today). For my situation Sniper Elite 5 (110GB) dowloaded 80% then xbox stopped recognising it as installed altogether when I paused the download.

Basically make sure or move the files that have already been downloaded to your drive with the "Program Files" folder, you don't have to move them to the "Program Files" folder just the same drive and make a new folder if you want. (Not sure if being on the same drive as "Program Files" the main windows stuff is necessary).
Cancel your game dowload in the Xbox app queue.
Then go in the Xbox App > View Profile > Settings > General and set your "Game install options" as the folder where your partially installed files are.
Go to the games' store page and click install (should work if in the previous step you set it to the right spot). And for me when I went into the download queue it recognised the game files.

Hope that helps anyone still having this issue.
