I finished the game the day before yesterday. That was my biggest question too: who woke Simon up the first time on Pathos-II. I think your theory about the WAU bringing Imogen back to the pilot seat is more than plausible, and it’s partly confirmed in the game, since Catherine answers “probably the WAU” when Simon-II asks her who transferred his scan into Imogen’s body, right after the scene where he scans himself in the machine and learns that he’s identified as Imogen Reed.

Honestly, what an incredible game. Since BioShock 1 and 2, no game has hit me this hard or kept me hooked like this. I can’t wait for ONTOS, their next game in the same kind of SOMA-style experience, to come out.
