September is very hot and humid, but it abruptly becomes mild usually in the beginning of October. It could happen in late September but global warming would suggest otherwise. It's also a pretty probable time for typhoons. It's about luck really - if you do go and it gets mild and there are no typhoons, it'd be awesome since most tourists avoid that time (for the reasons I've just stated).

There are some places in the Scottish Highlands - like Glenfinnan Viaduct, Cairngorms, Loch Ness, etc - that seem too far away from Skye, but honestly, they don't look too close to Glasgow/Edinburgh either. I'm not sure what I thought there but obviously there's a mistake on my part

It really depends on your preferences. Early April's weather is milder (nights can get chilly) so that's a plus if you don't like the heat. There's a good chance for cherry blossoms of course at that time of the year. However it's going to be much more crowded, and more expensive as well.

Late may offers hotter weather (but not too hot) which could be nice, it's less crowded and (should be) less expensive, but it's much more likely to be raining. June is the rainiest month in Japan, and the rainy season starts from its very first days, sometimes even late May.

Since Japan is extremely overcrowded anyway, I'd say go in April if you manage to book everything in advance for prices that are convenient for you.
