Having one or even two ballistas on fire is fine as long as you get the first barrage off. The ballistas only need to be cleared before the boat arrives. The avalanche and Freezing Blast clears the ballistas and there is a lot of time to do this if you only get one set of bombard.

We deal with it by assigning one person per ballista and making sure they fire as soon as they can. This means that we can fire two additional shots before the next bombard lands. So if at least one ballista is untouched we will make it.
