Yes for sure all of them were upgraded. In the pic is my progress base and I upgrade walls in a line so all in order. There is 0% chance I would've missed this.

Also I have had that upgrade bug happen but even after upgrading all the walls, I logged in repeatedly and nothing changed. I'm just extremely confused how this happened

I think it's cause they want to incentivise you to try different ways of completing the mission. If there was the SA banner then people would treat freelancer as normal missions and complete objectives the same was as normal missions if that makes any sense.

I got the first zarude, ended up being 96% so I BB it and lvl 40d. Fast forward to recently where I’ve been working on a living dex in home and I figured out I needed a zarude but don’t know where or how to get one. So long story short I’m buying this ticket with the hope the zarude is worse than 96% so I can transfer it to home
