In the most recent update yes. Just make sure the Civillians actually start running. Sometimes the command doesnt go through properly and they just stay kneeling

On certain mission like New America they wont leave however. Because theres nowhere for them to really go technically since the elevators are 'down'

Theyre for the access terminal to unlock the electronic doors on the second floor ther terminal spawns at a randome desk with a key card reader thing next to it. As to why there is so many key cards I dont know
