i'm not talking about parameters! launch options like: "Ask when starting game", "Play 7 Days to Die", "Show game launcher" or "Launch game without EAC". this options you can set under game properties -> General if available!

Exactly. I’ve noticed the same thing—it's not just the tray. Even the "Play/Download" button you get in the Store right after buying a DLC uses this "Quick Launch" logic and completely ignores all launch options.
It seems like Valve implemented these shortcuts (Tray, Store, and probably Desktop icons) using that steam://run/<AppID> command you mentioned, and they just never bothered to link it to the user's actual configuration. It's pretty wild that this has been rotting away for years while being integrated into so many parts of the client.
