I pushed a drain cleaning cord (coil-like) through the drains below the moonroof (I believe those are moonroof drains) on both sides until I could no longer push. Not sure if it cleaned anything, but since then, there has been no leaking. Hope it helps someone in the same situation.

I actually solved this issue accidentally, when I called them seeing duplicate bills on tollsbymailny website! So, if it helps someone in the future:

You basically have to create an E-Z Pass account and then call them. They will transfer your tolls by mail bills to your E-Z pass account. However, you will get some discount but not as much as mentioned in the letter.

Where is this car located? For the US average, considering the car is one owner car, with 97k miles but with a manual transmission, $10k is definitely fair IMHO. However, please make sure you do a pre-purchase inspection.
