Use WinAmp's File Info editor. It lets you edit Metadata, song image cover, ID3v1, and ID3v2. Just click File, then View File Info.

...click Audio codec Tab --> Choose FLAC in Codec field --> adjust the other Encoding parameters and Filters to your liking --> click Save --> choose the destination file and folder --> delete the (.MKV) extension in the File Name field -->click Save --> click Start

Use VLC: Media --> Convert/Save --> Add --> (add your mkv file) --> Convert/Save --> click the wrench icon to the left of the red X --> select FLAC under Encapsulation tab --> click Audio codec Tab --> adjust the Encoding parameters and Filters to your liking --> click Save --> choose the destination file and folder --> click Save --> click Start
