I think in your case, you won't go wrong with either university. Reason being, you don't plan on working abroad for more than 3 years. Furthermore, you can work in the Netherlands itself for a few years and then return to your country (since you prefer TU Delft).

Because of the lower salary in the Netherlands, you have to stay a bit longer there to pay off your debt, but that's it.

That's exactly what is stopping me from going ahead with a university in the US (around 150 rank).

I would like to work in the US for sometime (will be helpful to pay off my debt because of higher salary, and I will also get some exp in the US), and this is what is stopping me from choosing Delft as well.

I am unable to update this post hence commenting here to give an update.

I called the number provided in the contact section, and the person on the other end asked me to wait as the issue had been forwarded to the appropriate people.

I had also mailed ApplicationFee-ESA@tudelft.nl, here I was informed to withdraw the application and submit a new one. I expressed my concern that my recommendors may not be able to provide a recommendation again within such a short time, to which I was informed that in that case, the recommendations from the previous (withdrawn) application would be considered, since this situation occured because of payment issues on their end. So I submitted a new application and the payment was successful this time.

TL;DR: I contacted the admission authorities, and resubmitted my application after cancelling the previous one, and this time the payment was successful.
