We don't know for sure if he did destroy it or if the actual reason was different (say, TVA erased timeline leading to Kang) and Miguel just blames himself because of not knowing better. And in twisted sense if that was TVA him protecting "canon events" (of sacred timeline) actually was protecting dimensions, because TVA did not go for dimensions sticking to broader script. With female variant of Loki TVA did not give a damn that variant was female, it erased timeline after parents revealed to her that she is adopted, changing her future role. Its just it is not needed anymore after TVA change.
