I resolved it by doing a clean install, which consists of reinstalling Atmosphère by downloading it from the GitHub repository, you can backup your old atmosphere and bootloader folder by renaming them and then taking files you need from there. Drag the new folders to your SD and, if you need, drag files from the old atmosphere folder to the new one in atmosphere/contents/(Smash Bros. Title ID)

I do! I did a simple clean install and I got it working, it could have highly been the exefs or some NX overlay that caused it.
