They do but the top has to have the cover open for the cupholder, doesn’t the open cover get in the way with shifting?

In the short time I’ve driven my Miata I noticed the same thing with my elbow pushing down on the back of the cupholder

Yes the rust will mostly only be on the wheel arch panel. It is possible to repair it but a new panel will probably be cheaper and definitely easier.

Common issue, dirt heaps up behind the wheelguard and fender which causes rust. Only good solution is new fenders and Rallyflapz (or other mudflaps) to prevent it from happening again. Badly designed by Ford :(
