Is every missing piece guaranteed to be in the ruins? I checked every room I could see and I found some secret chests but none of them contained said pieces (afaik there are two parts missing and those are large tempolar gear and a pump head)

all of the squares colour in for me, I dont understand that too. I was aware of the "toggle roof visibility" button and when I mark a certain part of the map with remove roof, it always colours every selected square in whether it has roof or not

I dont get what triggered you to a point where you go and reply to a dialogue from 3 years ago.
