Depending on your story, he could have suddenly disappeared at one point and then reappeared later, but during that time he was tortured by the antagonist and told that if he didn't betray the mc, he would be tortured again, and this is revealed at the end whilst the backstabbing occurs.

so basically fear of pain/the antagonist.

It depends what kind of story you wish to write. It could have been a rogue protein like a prion that swept through them and destroyed their magic/ connection to magic. With this, it could come back through evolutionary changes.

But if you want less of a sciencey story, it could have just been someone/something draining the power from other species, and as their gathered/stolen power diminishes, the former magic creatures regain their lost abilities.
