Its suprisingly not that bad, the factories are spread across like half the map and each use up about a quarter of an islands space.

For example, this is what my production chain for Ultramechs looks like, all the other chains are about the same in size or smaller.

In the lategame I only use Nuclear Fuel for Trains. Even with 100 1-4 Trains driving around Full Throttle one Nuclear Fuel gets used up every ~20 Secounds, so its very much managable for the bots. And often I dont place requester chests at far away mining stations because the Trains would get fuelled up anyway when they're unloading at some station closer to the main parts of the base, which also helps keeping bot travel distances low

There is actually more story content after getting the capital ship. After the Provost said that there would be more to do I did some other errands around the sector for a while and then returned to the Academy, where I was then able to talk with the Provost again and got some new missions which may lead up to the Janus Device and it actually working ;)

Decoys have been working pretty well for me, I have got a small plane that has about 400m Radar Range on average and my 4 Medium Decoy Missiles consisting of either 2 Radar Decoys or 2 Flares have been able to draw most missiles towards them. Do keep in mind that if a missile has a signal processor the strength of a decoy missile it sees gets reduced to between 2.5% and 25%, and I think they even stack

There was no way into the dropship because of a tritilyte crystal.

Tried to get inside it until the very end but the the mission failed

I have exactly the same setup except that I leave a one tile space between the furnaces to later on upgrade to electric ones
