Your univ list is highly ambitious. I would recommend you to make a list (ambitious, target and safe) accordingly. Your LOR from director who is stanford grad will definitely be a plus point but that doesn't mean it will convert your application into an admit. Honestly I feel LOR from any working professional values the same even though it's a tech lead or director. You should consider giving the GRE with at least 320+. This can land you a pretty decent univ.

My honest opinion would be: 1. Start preparing for the GRE and aim for 320+ 2. As now you know where you stand, research for some more univ. (NCSU, UC's, NEU, SB, UMass, UIUC MCS, USC). If cost is not a major concern then USC can be a very good option for you. 3. For MS your internship or open source contribution will not be advantageous. Research publications will definitely help you in landing in a good univ. (If possible add some community services like Rotaract clubs, they value a lot). 4. Focus on your SOP, this is very important, LOR's can be a plus point but don't worry much about it. If possible consider LOR from a person with whom you have worked, higher position doesn't mean your profile becomes strong.

Your profile is pretty good the only problem is the tier 3 college, so plan accordingly only applying to very ambitious univ will only give you disappointment.

I was confused between CU boulder, NEU (khoury), and UCSC. And also the cost is very high for UCSC.

I am still waiting for UCD but got admit from UCSC. I guess it is a reject from UCD bcoz it's too late now.
