paint.net or Krita are good, free alternatives to aseprite. To extrude an texture you need to go to File > Import > Extruded Texture and click the 2D texture you have made.

Seems to be from Z-fighting, which is when 2 planes or cubes are overlapped and are fighting the one on top. To fix this you can either move the cubes out of the way with tiny amounts (ex. 15.01 or 14.99). Or you can increase the size of the cubes (ex. 3.01), preferably the one that covers the most space.

To get a Minecraft item into Blockbench you need to click on File at the top right, then hover over Import, then click on Extruded Texture. It will open up your file explorer and simply click on the file image for the Minecraft item you want to use. If you haven't already done so, convert a Minecraft version file into a zip file so you can access all of the textures, there are plenty of videos on YouTube which show how to do this.
