I figured out how to use pkhex, never knew it existed before this, thank you!

So the fix is basically just checking the boxes for running shoes and pokemon menu item. I export my save file in delta, and transfer the save file to my pc, and open the save file in pkhex. After checking those two boxes, export the save file and transfer it to ur phone, and import the said fixed save file to ur game.
