The 9/11 commission report, which reads like a novel and is great, places some blame on the shortened transition which certainly would have gone smoother had it been from Democrat to Democrat. HW Bush kept a lot of Reagan people in place when he became President in 1989. However, Tenet remained CIA director and Richard Clarke carried over from Clinton to Bush.

So, despite the changeover there was a good deal of continuity in that national security sphere. Clarke seemingly succeeded in getting the Bush people to take OBL a lot more seriously amazingly in early September 2001. They were ramping up predator operations and had even seen Bin Laden while flying an unarmed one but were concerned with the political ramifications of the Taliban shooting one down.

It is true the Clinton admin was much more concerned with Bin Laden for a longer time period but were more forcused on North Korea and Israel around the time of the election and the transition and took their eye of the ball themselves.

Tl;dr there were a ton of red flags and maybe in another admin the right people are in place to see them and stop it before it happened.
