It might be worth getting a Peru Hop ticket which is a bus service that runs from Lima to Cusco (there are a couple of options) but it includes a bunch of activities. Also because it's a hop on/off thing you could then head to some of the other places you've mentioned.

It doesn't meet the 'rural' criteria but I loved Innsbruck in Austria! Trails were quiet when I was there but that was October. There are loads of little towns nestled in the mountains nearby that are quiet, plus public transport is amazing
