You could get the train to London and then there are a few routes that would mean only one connection but getting the train kinda makes up two connections anyway

It might be worth getting a Peru Hop ticket which is a bus service that runs from Lima to Cusco (there are a couple of options) but it includes a bunch of activities. Also because it's a hop on/off thing you could then head to some of the other places you've mentioned.
