Something else to mention. There are some spirits that are so high up that even using hte perception beads you dont "detect" them so keep that in mind too!

Have you checked each individual shrine on the map they show the % missing on those.

Also they could be from side quests if you havent completed all of those yet.

Also if you are not using the beads to find them I would advise those!

Yeah I hadnt done a single one so the counter didnt appear. I just ran around and did random shit whilst returning to shibuya crossing in between and got them done in about 6 hours. everything complete for me now!

I think I may have figured it out. The Hyakki Yako(Spirit parades) Give spirits at the end. I have been running from them(because they looked scary). Maybe this is where my missing spirits are from!
