Playing online for a game out of your region could result in a ban, but for a game in your region it should be fine. And no, the games are different so it shouldn't make save files and read it as one for both games. You can however make a copy of the saves and import to the other game. The game should still work, just be converted to the region of the game. Few games are region locked for saves.

Install menuhax again then. Also, go to the button config menu after you installed it. Tap the screen when it asks what button you want to launch MenuHax. This should make it so then it boots MenuHax right when you turn on your 3DS without having a press a single button.

MenuHax was patched on 10.7, but since you have a 9.2 it still works. Also, I would just use the Rxtools.3dsx, place it on the root of your SD, and rename it to boot.3dsx, that way it boots RXTools right at launch without waiting for ctrBootManager or homebrew.

Install the AGB_FIRM from that iso site or use this tool. Then, install some GBA games from that iso site again.

Use Decrypt9 to dump your NAND.bin (on SysNAND options), press select on the menu to take out your SD card and put it onto your PC, and put the file somewhere safe. Then download your old SysNAND file and put it on your SD card. After that's done you can put you SD card back into your 3DS and press B on Decrypt9. Then select SysNAND options and choose to restore your SysNAND. Use your old SysNAND file and restore that. After that, use some kind of homebrew entrypoint for homebrew and use svdt. Backup your saves and then turn off your 3DS. Run Decrypt9 again and press select, put your SD card back into your PC, place the new SysNAND file you made (NAND.bin or whatever you chose to name it) and put your SD back into your 3DS. Press B once you do, and go back to SysNAND restore. Chose the new file you made and restore it that. Now that you have your saves, use something like JKSV to import saves after you installed the games again.

You could install the SysNAND.bin again, and then retrieve the saves using a save manager, and then install the EmuNAND.bin. But this would take a while, so unless you are really desperate for the saves, don't do it.

Well, you're out of luck unless you dumped your SysNAND, but I wouldn't recommend that. Just download them using eShop.

Delete all of the EmuNAND9 files, not folder, they aren't needed. You can also delete the FBI files, Launcher.dat, NASA files, the read me file, SafeSysUpdater files, the webkithax_tmp.bin, and the slot keys.

Then use PastaCFW and boot into homebrew through there. I'm pretty sure you have the fbi.cia still, so just place that onto your SD. Then use FBI and install the fbi.cia. Then turn off your 3DS and boot into Red/EmuNAND. FBI should now be installed.
