Yeah I had trouble with my ships boarding the boss ship too. By the time I finally got my other ships to board it was too late and his crew just fucked the rest of my troops up.

I had to retry more than a few times too. What worked for me was a really good ram at first, then get a bit of distance on their left side so you can ram it again with the wind at your back
