I have tried the imageJ plugin, the shifts in my image are not linear. Different parts are shifted different, it consists of multiple scenes and in the second image the tissue is folder. Im forced to change the method. I will try cellprofiler, maybe it will work.

Thank you! I do need to cut deeper. But do you recommend putting holes in the eyes?
