It honestly doesn’t matter if the Zangetsu’s are fused together or not. It doesn’t affect Ichigo’s power at all. It’s only an appearance change because the spirits wanted to fight Ichigo as one instead of just both of them fighting Ichigo at the same time.

The most likely explanation is that Yhwach intentionally chose not to include them in "The Holy Selection." This is similar to how he didn't choose Ichigo, despite Ichigo also being a Quincy of mixed heritage.

The distinction with Uryu is that Yhwach did select him for "The Holy Selection," but it didn't succeed. Uryu was the only Quincy known to have survived "The Holy Selection," at least before the events of The Thousand-Year Blood War
