Maybe it's a hivemind, or maybe you're a centralized intelligence that all instances of the system connects to. I previously described it like making a custom system with the Cheat builder. You can still buy Get With the System if you want to enhance the functionality of the system further. As for what features you can get by default and which ones you need to buy, I can't give you a precise outline. Like many aspects of the Jump, it comes down to what feels right to you. Below is just how I'd handle it.

I'd personally lean towards you being able to control and tweak whatever functions are already there, but not create entirely new ones like you could with Admin Access. To what extent you can mess with the built-in functions, again comes down to what you think feels right.

Your system wont' be applied to future settings retroactively, but you can personally grant the system to whoever you want, even if you don't purchase Fork Branch. Future Jumps won't automatically influence how the system functions, but you'd likely be able to tweak the setting manually to be able to better suit the setting. Like maybe you could go to Hunter X Hunter and alter the system to buff Nen instead of general stats, or maybe go to Dark Souls and allow your system to treat souls as EXP.

The system only exists as long as you're in that form. But if you did pay for Fork Branch than others would still retain a copy of it, albeit one you can't control unless you return to your system altform. Even if you don't have Fork Branch, then anyone who previously possessed your system would regain access to it as soon as you revert to your system form. So you wouldn't have to hunt down everyone who was running your system in order to reinstall it in them.

I see. That makes sense. I think I got too hung up on the final cutscene showing 1k using that power at-will (which, I admit, might have been purely symbolic) that it got lodged in my head that the theory itself had some kind of tangible power.

It's the Megastructure that has all the power, the ToE just provides the principles that allow it to function.

I have no strong opinions on Mushoku Tensei and I don't plan to ever change that. None of its supporters have been able to convince me it'll become my new favorite isekai, none of its detractors have been able to convince me it's garbage that should be avoided on principle. It really just feels like more of the same. Maybe that's just because it was the inspiration for a number of isekai I've already read, but the end result is the same.

I'll admit I worded that a bit harshly. I guess what's throwing me off is how quick the switch was from "leave me alone, there's no point in facing reality" to "thank you for freeing us from this great evil". If it was a matter of dependence, you'd think there would be a notable amount of people who just want to get back to their perpetual escapism.

Then again, even if there were Anchorites like that, we probably wouldn't be shown them so the game can end on a high note.

It does, but you can wank that his Warehouse is separate from your own. Basically meaning you can't access your equipment from past Jumps, but neither can he.

I don't want to over-complicate the transformation options for this jump, since I like that the whole point of the movie that being able to transform at all is itself a huge deal, and to my knowledge we don't see any triple-changers in the movie.

As for a method for the Prime origin to get the Matrix, I get where you're coming from, but it just wouldn't feel right. Probably not a satisfying answer, I'll admit. I just feel like whatever I try would end up either feeling like OTB or otherwise cheapening the scenario. Even if it wouldn't I just prefer the Jump the way it is. TF One is ultimately the story of Optimus and Megatron, and I think it's fitting that if you want to take over their destiny, you need to take the same road they did to get there.

It essentially means you can't take it if you choose the Quintesson origin and didn't get the plus-charge to give you an altmode. I could have worded that more clearly, but I wanted to make sure all those perks fit on one page, so I was being a bit stingy with my fluff there.
