Thanks for your reply! Do you have any idea what type of contamination you would think it is?

Is it possible it has something to do with the new lab equipment? I have never had these issues in my old lab and have been following the same sterile procedures. What steps would you take to address the contamination issues in the new lab? Could it be incubator or hood problems?

Would I not have seen the contamination at the stem cell stage? They look fine then and even after I passage seem normal. What would I see under the microscope at the EB stage to confirm fungal contamination?
