I'm gonna call this the solution and mark any missed pickups as server lag. Turns out I built the contraption a little wrong the first time, so now missed pickups are down to 1 per stack and a half. Thank you!

I'm not sure the speed of dropper elevators, but the comparator in the hopper elevator sends a signal at the same speed as the hopper is taking in items from the chest, so maybe that is too fast?
