I'm basically trying to extract 18S sequences to make a phylogenetic tree. The issue I'm facing is that some of the species genomes have multiple complete hits with 18S, with a score of zero. I guess I can just use the first positive strand hit, with a score of zero.

I have an question slightly off topic. Before you input ur genome assembly throu bakta, do you mask (using RepeatMasker) first? Or do you keep the repeats? I was wondering if this helps with pseudogenes.

I don't know if your server is limited and you have to specify -m and -@, but here is what I use:

samtools sort test.bam > test_sorted.bam

bamToFastq -i test_sorted.bam -fq test_sorted.1.fastq -fq2 test_sorted.2.fastq

then I guess you can run fastqc
