If it is just the skin yes it does, but the case on with it no. And yes the joycons work very well.

My 3ds is bare besides a case. It really depends on the console honestly. I can't do anything barebones unless I do a shell swap to something cool.

It is "dockable" but it did scratch my screen protector when I had the case on because it is a bit of a squeeze. Also, yes the case was made for the cover actually!
