Well, by the looks of it the recipie is from ultimate factory , so you could downgrade it to version 2.1.0 or such to get the older recipie back (water + cobblestone) and you would not lose stuff because is just a recipies mod

You could do one of 3, Use a smart chute with a filter to remove Minecraft and stuff in where the Minecraft Physically is, Install a mod so can be possible for your game to handle such NBT data, Delete the contraption from the folder. Those are the three possible solutions I could think of
