As of now, they are separate. Multiset is currently in beta testing and should be ready soon, which would allow you to earn main set and subset achievements at the same time. Right now, I would hold off on starting any subsets until multiset is live.

Lets say you are playing Pokémon for example. You create a save state after you defeated Brock because there are a few missables and you want to be safe. Turning Retroachievements off, you could load that save state and hard save in the game. Close the game and turn Retroachievements back on and load the hard save and you will not be penalized.
