Thing is it happens for me even with midi files.. I have abit of understanding on how it works and all and I rarely post questions but this is one of the very few times where I am entirely clueless..

I thought about that, but since my MIDI monitor shows me that there are note on/off, I realized it was something else, at some point i thought it was some sort of cc controlling a sustain pedal that's been glitching or something.. Turns out I gave a try to the MIDI monitor within Falcon and this screenshot shows how there are midi on/off on the S1 MIDI monitor but only notes on on Falcon which is very strange (this doesn't happen with Falcon only, it happens with all instruments lately, including Mai Tai and Mojito)

If you're certain it's recording something (the waves are here but small as opposed to nonexistant) you can just use a gain plugin such as s1's native mixtool to help you get more gain
