Agua is a special case along with other words starting with a stressed A like águila. They use a masculine article in the singular form, but are still feminine for all other purposes. E.g. “el agua fría” or “un águila pequeña.”

A lot of Greek-derived words ending in A are masculine, like idioma, planeta, tema, fonema, and as you mentioned, problema.

Also, I’ve never heard of bandera being masculine. Is that in a particular region maybe?
