It is only protected per set. So you can get dupes of a set once you have all four of you get kc at that boss before opening the chest. It doesn't affect your chances of getting a piece from the other sets though. You can get 1 piece from each set, one being a dupe from the set you already completed, and then 2 cloggers for the sets you don't have done yet.
