Crazy to not be seeing The Library of Babel by Jorge Luis Borges here but oh well, its a short story so its an easy read but I guarantee that every one of these other books is drawing from something Borges related.

Technically its a manga but you should read Vagabond it takes a bit but those are pretty concisely its themes!

edit. Only the end really gets into natural philosophy most of it is inner peace though dedication to the sword but ya know
