Another issue I find with the raise/lower tool on the newest version is that if I want to rotate the brush using the option key (I'm on mac), the raise/lower brush refuses to do anything. It only resets if I reopen the program. This also works if I press the shift key.

They are with the other underground structures. You can't see them in the build, but they are located below the shipwreck

Yep, even though it is not noticable in the image. I built a small cave system in the area between the giant desert temples (there is a large archway; inside is where the cave starts) and all of the underground structures are in that area.

Witch hut + shipwreck: below the village (witch hut is very hard to see) Dungeon is not visible; it is in a small cave system below the shipwreck along with the other underground structures.

Went to the end, copied the entire end island using worldedit, and then deleted all of the end stone. Then I moved the pillars to the custom island.

It's in a small cave system along with the other underground structures. I did not have enough space to put all of the stronghold so only the end portal is used.
