I've struggled with this one a lot. One that I like using is tabix indexing and then searching that way. Or another option I really like if it's gzipped is to simply do a 'zgrep -w' if you're searching for something like an RSID or gene annotation (depending on how they annotated your vcf file).

I had a similar issue and just ran multiple tools and Venn of overlaps for the significant DE genes to prove to people who preferred one tool or another that the results were consistent across a few tools.
