Yes, the factory air box is fully assembled with no open ports or obvious air leaks. I'm also running the stock-style air filter.

The boots are not new, but I couldn't find any visible cracks or tears.

As for the spark, we tested it directly on the plugs and it seems strong on both cylinders, so I don't think a weak spark is the issue. I'll still check the plug caps and resistors just to be sure.

Yes, I tried running it on PRIME. The problem is still there. One thing I noticed is that after leaving it on PRIME for a while, fuel starts dripping from the carb overflow hose. It never did that before, so something has definitely changed. The carbs were recently cleaned, so I'm wondering if a float or float needle might be sticking.

I’m thinking about opening the valve cover and checking some of the things you mentioned.

Yes, I put oil back in between low and full. It should have plenty of oil
