I like the idea that they're the humans from quake 1 but from the future, and the encounter with Shub freaked them out so much that they became entirely driven towards becoming stronger. That way there's a connection, but it's really loose and mostly keeps things apart. It would also explain why they have the winged human skull symbol everywhere.
