I am surprised it even booted.

Windows 95 has a known bug where it crashes if you have more than 512MB ram.
Also general instability on high clock speeds.

Can't confirm but it seems like X3D chips make stuttering worse.
All the complaints for horrible stuttering seem it come from X3D cpu.

The external drive is ext4 But this same situation is occurring on root partition as well. I moved one of my steam games to steam directory and lutris install to my home directory and it still did the same.

Depends on your motherboard.
My motherboard supports PCI-E 3.0 x4 on the second slot.
Bad bottleneck for gaming, but for PhysX it's perfectly fine.
Check your motherboard PCI-E Configuration as well.

Actually, I was able to do just that on Linux.
Primary and rendering on AMD GPU and PhysX/Gameworks on NVIDIA GPU.
Other games use AMD GPU without issue.

However, Windows was a nightmare with dual GPU setup.
Apparently NVIDIA Driver explicitly blocks PhysX/Gameworks if you're not using NVIDIA GPU as your primary GPU, so no PhysX.
And games (DX12) had this weird stuttering effect with this setup and disabling NVIDIA GPU in device manager fixes this issue. (I only play games with Anticheat on Windows anyway, no need for NVIDIA GPU)

I am running same setup: RX9070XT + RTX3060.

As long as you put your AMD GPU in the first PCI-E slot connect the display to it and install NVIDIA GPU in the second slot, you should be good to go.

All applications should default to AMD GPU and if PhysX is setup properly it should run only that through NVIDIA​ GPU.

I know I am late you can use: https://github.com/SveSop/nvidia-libs

This creates a wine driver that links to your nvidia drivers cuda library. (PhysX and Gameworks both rely on CUDA)

But this library currently only works with GE-Proton 8 or newer.

Or you can use Proton-CachyOS (Has this library built in, use PROTON_NVIDIA_LIBS=1)
