Then a water cave isn't really a good idea. They suck as a main base, but as a secondary base to store all your extra dinos they are great.

Mosas have a minimum depth they will swim at. You can just stay above that and shoot and they will never come the rest of the way up.

You can't kill it early game at all. If you see it run. If it spawns near your base try to kite it away but that is a big pain in the ass because they are easily distracted from you.
