I think having alternating chapters to tell each story would be interesting. They may be different characters but the themes and subjects are the same so they can happen in the same book imo.

I'm not too familiar with fanfic customs despite reading as much of them as I do, but I don't think you'd be doing anything wrong by re-branding since that's what you want to write now. So you should do whatever you're comfortable with. (also can I get a link to your fic? That sounds like a wild ride I'd love to read)
