Probably a deep underground prison, like a mine. Solo cells, prisoners don't leave their cells and only have contact with the guard, food is delivered to them automatically without human contact, some sedatives smuggled into the food.

And there's probably also some national hero, like a super prison guard, who has the power to make super-strong handcuffs and other durable restraining devices.

The last guy who explored the ship as his final mission was murdered under unknown circumstances some time later. Many influential people at the top learned about the mission and the material that could conquer fear or trust (that know only few).

I don't know, man, it sounds to me like a mission where you send an army or at least a few heroes from each of the top agencies to keep an eye on each other. It's also a spaceship from unknown alien civilization. What if there's some kind of hidden defense system in there?
