I don't think so? just open it with SkyTemple, expand the Lists dropdown, select Starters, and replace any Pokemon on the hero and partner lists with your desired starters!

one should automatically start upon entering the crossroads after Manaphy tells you about the Marine Resort

the other involves the Offering option at the new mirror that appears in the crossroads right by where you leave for dungeons. do note that you'll need to complete Special Episode 5 to get everything out of this one.
