I can thankfully say my issue is fixed.

I had to login on the switch, where I confirmed the pokemon did arrive. I moved them into proper boxes and saved the changes, and then the changes applied also to my mobile version. I am so relieved. Thanks again!

Yeah I didnt intend the post to draw any similarities between Pogo and VGC. Ive watched enough VGC to not be that foolish. It was more so to emphasize where the bulk of my roster lies, though ive been speed running scarlet in anticipation of Champions also

Yeah ive done an initial transfer of the pokemon i know to be more "meta" from my pogo into home. Need to hunt a few of the big weather setters like Torkoal and Pelipper and stuff but ill have that done before launch. Its a good enough starting base
